Typically there is a plunger-rod that rises up and seats the primer. My rcbs has a small one and a large one, for the small and large primers respectively.
Other issue could be residue and grunge in the primer pocket after the first firing - cause seating friction. Did you clean it out during your preps."Down the floor, out the door, Go Brandon Go!!!!!"

I have had a problem with high primers in Hornady cases also. I have found that the primer pockets are .001 - .002" shallow. I used a Lyman small rifle primer picket uniformer to cut the pocket till the tool bottoms out on the end of the case. I spin the cutter with a cordless screwdriver. I also tried out a K-M small rifle primer pocket correction tool. I like the K-M tool better because it has a quick change driver shank. Both will get your primer pocket depth to .122". Hornady also makes a pocket cutter also.
