I noticed that hornady american gunner, and hornady boxed custom have different head stamps
is it the same brass or should it be separated?

I separate brass by headstamp. If it looks different it goes in a different pile unless, I am loading ammo just to plink with.If I agreed with you, then we'd both be wrong. -
